GMC 302 question

While working today on a M135's GMC 302 engine I had a problem.
Exhaust manifold had broken, been welded, and had broken again while in
possession of prior owner.
A friend of mine gave me a take-off intake/exhaust manifold assembly, which I
tried to put on.
The old one came off without any trouble.
I used a new gasket, and reused the original pilots (spring steel rings
inside manifold between engine and manifold). The problem is it won't bolt
up. The stud spacing is correct, but it seems like there is a slight
misalignment which causes these pilots to not quite line up.
How should I proceed?
