I doubt the throwout bearing could be causing the
noise because the only time it does anything is when
you disengage the clutch. I also noticed a noise when
my deuce was in neutral but I didn't really worry
about it. My pickup has made the same noise for years
and I haven't had a problem with it yet. Pilot
bearing? Maybe. Although your tranny input shaft is
not rotating in the pilot bearing when the clutch is
engaged it still could be worn enough to not provide
proper support/alignment. All said and done if it
still shifts and drives good I'd leave it alone.

An afterthought is that maybe what we're hearing is
gear lash from not having any load on the tranny.
